The group wakes up in prision and escapes, but Squall is not with them and they have to find him. Seifer interrogates Squall to find the true meaning of SeeD. The group finds and rescues Squall and they learn that the Galbadian army has launched missiles against Trabia Garden (Selphie's home Garden), and has similar plans on Balamb Garden. So Selphie, Irvine, and Rinoa go to the missile launcher facility while Squall, Quistis, and Zell go to Balamb Garden to warn them of the invetiable missile attack. All of them are successful. It is learned that Cid and Edea are married. Balamb Garden (which is mobile), goes to Edea's house where they remember the fact that Squall, Zell, Quistis, Irvine, Selphie, and a girl named Ellone were raised in the same house and that they were all orphans under Edea's care. As soon as they leave, Balamb Garden becomes under attack by Galbadia Garden, which was taken over by Seifer and the Galbadian army. Squall learns that the Galbadians are going to try to unfreeze Sorceress Adel (the previous sorceress before Edea), who is frozen in space where no one can touch her. Knowing this, Squall and the rest head for space. They learn that a sorceress from the future named Ultimecia has been possessing Edea. Ultimecia wants to compress time and rule the one time.

Once up in the space station, Rinoa is possessed by Sorceress Ultimecia and sends Sorceress Adel to earth. Once the group reaches earth, Rinoa is taken away by the authorities because Rinoa has been found to be Sorceress. The Galbadians take Rinoa to the Lunatic Pandora (which is also where Adel is held). Squall and the rest of the group go to the Lunatic Pandora and destroy Adel and rescue Rinoa. As soon as they do it, Sorceress Ultimecia starts the time compression. Squall, Quistis, Zell, Irvine, Selphie, and Rinoa proceed to Ultimecia castle and battle her. Ultimecia summons the Guardian Force "Griever", and after a long battle, the five SeeD and Rinoa stand victorious, but Ultimecia and Griever junction together, and they battle once again. After this form was defeated, the true form of Ultimecia appeared and a battle of epic proportions took place. A battered team of Squall, Zell, and Quistis was left standing (actual final team is up to player). The team reunites on Balamb Garden for a party, where the normal Edea (called "Matron") and Cid reunite, Zell finally gets the hotdogs he wanted, and Rinoa and Squall kiss for the first time.
